PDF with bookmarks or hyperlinks
When I create my PDF can I include Bookmarks or Hyperlinks as I would if viewing in Acrobat or will they be ignored?

Yumpu should be able to extract links from your PDF, but please first test it with one or two links, before you create your whole magazine.
